Our journey with the Evosep One for high-throughput proteomics

My lab was one of the early adaptors of the Evosep technology. Evosep’s focus on high-throughput with short LC gradients and high robustness was a very good match with our deep human proteome profiling strategy based on massive offline high-pH reversed-phase peptide fractionation coupled with fast online LC-MS/MS analyses. We have since standardized our proteomics analyses on the Evosep One platform for most of our biomedical applications including phosphoproteomics, deep tissue and plasma proteome profiling as well as single-cell proteomics. This talk will focus on our extensive experience with the Evosep One for high-throughput proteomics applications.

Maximizing Efficiency, Versatility, and Throughput in a Proteomics Infrastructure with Evosep

In the rapidly advancing field of proteomics, achieving a balance between comprehensive proteome coverage and high-throughput analysis remains a key challenge, particularly within large-scale proteomics infrastructures. This presentation will demonstrate how Evosep technology transforms proteomic workflows by significantly enhancing efficiency, versatility, and throughput. With the capability to deliver robust and reproducible analyses across diverse applications—including protein interaction studies, low-input analyses, and large-scale clinical sample screenings—Evosep has become an essential tool in our high-throughput environment. A defining feature of the system is its disposable trap column setup, which minimizes overhead time, reduces maintenance requirements, eliminates sample carry-over, and streamlines operations. This talk will highlight how the Evosep One system has been seamlessly integrated into our workflows, effectively addressing the complex demands of large-scale proteomics research.
ENHANCING HCP-MS ANALYSIS CAPACITY 3-10 FOLD WITH EVOSEP ONE

The introduction of a new USP chapter detailing the use of mass spectrometry for Host Cell Protein (HCP) analysis is set to significantly increase the demand for this type of analysis. In response to this anticipated growth, Alphalyse has investigated the application of the Evosep One system. This system has been evaluated against the current technology used in over 600 projects, aiming to boost analysis capacity by 3 to 10 times.
Scaling up low input proteomics – exceeding 1000 samples per day using the Evosep Whisper zoom methods on the timsTOF Ultra 2Â

Proteomic scalability is needed for elucidating heterogeneity in single cell and near single cell tissue input applications. Whisper Zoom methods were applied to label-free single Hela cell and small human tonsil tissue contour cut-out (8.000 µm²), and TMT multiplexing (9 plex) on HeLa, Hek and K562 digest analyses. For HeLa cells, protein identification rates increased with gradient length. Tissue contours from T-cell, B-cell, and epithelial cell zones run at 120SPD, demonstrated region-specific phenotypes with typical marker proteins for each region. TMT-labeled samples were acquired at 120SPD, resulting in 1,080SPD. Excellent tip to tip chromatographic reproducibility and quantitative accuracy were observed.
An efficient and fully automated end-to-end sample preparation strategy using the AssayMAP Bravo

Proteomics is going through a significant paradigm shift and is rapidly evolving towards higher throughput and robust easier-to-use technologies. The Evosep One, along with improvements in high-end mass spectrometry, has played a significant role in transforming the field, by enabling the analysis of hundreds of proteomes per day. As a result, the bottleneck in high-throughput proteomics workflows has shifted towards sample preparation. The demand for robust, high-throughput sample preparation necessitates standardized and fully automated end-to-end workflows. Automated sample loading for Evotip Pure is the cornerstone of a standardized and modular sample preparation strategy. Here, we present a complete digestion workflow including direct Evotip loading of 96 samples in just 90 minutes using the Agilent AssayMap Bravo liquid handling robot.
