Increasing the throughput of label-free single-cell proteomics analysis using Whisper Zoom Gradient on Evosep One

Label-free single cell proteomics currently suffers from a lack of throughput which could be achieved by faster chromatography methods. However, reducing gradient length while maintaining low flow rates to preserve proteome coverage and improve sensitivity is challenging. We investigated the applicability of the newly implemented 80 and 120 SPD whisper gradients for label-free single cell analysis of HeLa and human pluripotent stem cells and compared the performance with the 40 SPD whisper gradient. Overall, we double the throughput while identifying slightly less protein with the 80 SPD gradient and still detect low-abundant stem cell transcription factors relevant for biological applications.

Proteomics is undergoing a paradigm shift and rapidly evolving towards more efficient and user-friendly technologies. The Evosep One, combined with improvements in high-end mass spectrometry, has played a vital role in transforming this field, making it possible to analyze hundreds of samples daily. Consequently, the bottleneck in high-throughput proteomics has shifted towards sample preparation with a demand for a robust pipeline with automated end-to-end workflows.

We have used the opportunity to miniaturize the workflow and only digest the sample amount required for analysis. This is achieved by loading the peptide digest directly on the Evotip for complete integration with sample storage and downstream LC-MS analysis.​ This is a cost-efficient approach and sustainable by design, through significant reduction in enzyme usage and plasticware consumption, enabled by the Evotip.

The talk will highlight a selection of workflows for standard proteomics, which can be exploited for a number of liquid handlers including standard protein lysate digestion and plasma workflows.
